Weber Post: Rechenkraft.net has applied to participate in the currently running Google Impact Challenge to acquire a donation (10,000,- €) for our FabLab project and we are in the finals now. If you like to support us, please vote for us here and click on the lower right bar shown in green and confirm your vote by clicking on the subsequently displayed top left 'JA' button highlighted again in green. Please note that the voting will end tonight at 23:59 (Berlin time, GMT+1 hour), so please share the voting URL as broadly as possible. The background story is that we want to open up our rooms located in Marburg/Germany for people to put their ideas into practice (programming, electronics, wood working, etc.) by using our space and our tools - free of charge, of course, so it is an open hardware workshop (FabLab). For that, we need some additional equipment such as a 3D printer, a laser cutter, some tools to work with wood and metals plus a set of electronics prototyping platforms such as Raspberry Pi, Arduino, ORDOID C2, etc. and possibly even VR equipment such as the Oculus Rift or the like. Of course we expect this FabLab to also make possible some long-planned developments for the RNA World laboratory. Thanks for your support! Michael. Weber Post: As many things slow down a bit between christmas and new years day, I thought it might be a good idea to recommend to you a browser-based game dealing with RNA. In fact, it is more than a game. It is a citizen science gamification approach to learn about and to help design RNA molecules. Even more, the RNA you design could actually be synthesized in the lab to test its real-life properties. I actually spent the past three days playing in a row and if you like, you may also discuss this game in this thread over at our Rechenkraft.net forum. Da zwischen den Jahren viele Dinge etwas langsamer ablaufen und man etwas mehr Zeit hat als sonst, dachte ich mir, dass es eine gute Idee sein könnte, euch ein Browser-basiertes RNA Spiel zu empfehlen. Genau genommen ist es mehr als ein Spiel. Es ist eher ein Citizen Science Projekt, bei dem man spielerisch etwas über RNA lernen und beim Design von RNA-Molekülen helfen kann. Mehr noch, die von euch designten RNA Moleküle können sogar zur Synthese ausgewählt werden, um ihre Eigenschaften im Labor genau zu untersuchen. Some more WUs need inspection but the majority should now be completed. Weber Post: Just a brief information: Christian informed me that an initial prototype of the RNA World results database is now ready for internal testing. As some of you might know, we were kind of overwhelmed by the tremendous amount of data that is being generated by this project (must be something around 8 TB by now - in compressed form, of course). So we figured that we would have to create a custom database design to efficiently cope with long-term data storage, straight forward data analysis and convenient web-access to the the data sets and the derived results. Eine kurze Hintergrundinformation: Christian hat mich informiert, dass der erste Prototyp unserer RNA World Ergebnisdatenbank zu internen Testzwecken bereit steht. Wie einige von euch wissen, sind wir von der schier ungeahnten Menge an generierten Datensätzen ziemlich überrascht worden (es müssen mittlerweile etwa 8 TB sein - in komprimierter Form, versteht sich). Wir sind deshalb zu dem Schluss gekommen, dass es unumgänglich ist, in Eigenarbeit eine speziell auf unsere Bedürfnisse zugeschnittene Datenabank zu erzeugen, damit die Langzeitspeicherung der Rohdaten, eine effiziente Datenanalyse und ein möglichst selbsterklärender Zugriff auf die Datensätze und Ergebnisse sichergestellt werden kann. Weber Post: Besides implementing the virtual screening pipeline on the RNA World server, we are currently working on the inspection of the results of the very long running tasks you have returned to our server. This is quite time-consuming, because we have to do this manually as there is no BOINC-based automated way of validating the results of XXL WUs versus those of the more recently developed VM-based WUs. As a result of our progress, you may have noticed, that from time to time our server will hand out a few more of the challenging tasks. Of course, all of these will be of the VM-type so you do not have to worry about checkpointing and the missing of deadlines as these WUs auto-extend the deadlines as long as your machine is online from time to time and can contact our server to provide progress information. Neben der Implementierung unserer "Virtual Screeening"-Pipeline auf dem RNA World Server, befassen wir uns derzeit mit der Validierung der Ergebnisse der von euch zurückgelieferten "Langläufer"-WUs. Dies ist insofern sehr zeitaufwändig, als wir dies nur durch manuelle Inspektion abarbeiten können, da es unter BOINC keine server-automatisierte Möglichkeit gibt, die Ergebnisse der älteren XXL-WUs mit denen der neueren VM-WUs abzugleichen. Als Resultat unserer Aktivitäten werdet ihr vermutlich bereits festgestellt haben, dass unser Server von Zeit zu Zeit erneut einige der aufwändigeren WUs ausliefert. Diese sind allesamt vom VM-Typ, sodass ihr euch keine Sorgen über fehlendes Checkpointing oder Abgabefristen zu machen braucht, da sich die Abgabefristen dieser WUs automatisch verlängern, solange eure Maschine von Zeit zu Zeit Kontakt mit unserem Server aufnehmen kann. Weber Post: Does this mean that the search for such molecular binders to affect Ribonucleic Acids and their functioning as messengers for the building of protein strands in DNA and the regular functioning of cells are going to run inside of a distributed client as part of the job process, and that such a search is actually going to take place inside of running distributed clients? If so that is most incredible and certainly awe inspiring. Can't wait to see it! Brian Joseph Johns Yes, that is what we aim at. Today, major efforts are undertaken to find drugs acting on proteins. What we are interested in - besides this established and useful approach - is finding drugs that act at the level of RNA. Here, again we are mainly interested in non-coding RNAs but targets could of course also represent mRNAs that serve as templates to make proteins. In fact, the whole cellular mechanism of RNA interference is based on modulating / abolishing synthesis of key player proteins by interfering with their synthesis at the mRNA level. So, if the inactivation of a protein by means of a drug results in alleviating a disease process, the same result could be oberserved upon inactivating its mRNA (i.e. acting at an even earlier level). Weber Post: After quite some work, only a few day ago, I successfully finished the local experiments and the compilation of a proper process / protocol documentation aiming at setting up a virtual screening pipeline within the RNA World framework. One of the next steps will be the incorporation of the required new applications into our BOINC server infrastructure. Of course, besides aiming at examining RNA-binding proteins, I am also (and in fact primarily) interested in using RNAs as target structures to find molecular binders that enhance/interfere with RNA functions. Nach einigen Vorarbeiten konnte ich vor ein paar Tagen die lokalen Experimente und die zugehörige Prozessdokumentation für das Aufsetzen einer "virtual screening"-Pipeline im Rahmen von RNA World abschliessen. Als nächstes steht nun u.a. die Einbindung der erforderlichen neuen Applikationen in unsere BOINC-Serverinfrastruktur an. Selbstverständlich interessiere ich mich neben der Untersuchung RNA-bindender Proteine auch (und eigentlich in erster Linie) dafür, RNAs als Zielstrukturen einzusetzen, um daran bindende Moleküle zu identifizieren, welche die jeweilige RNA in ihrer Funktion beeinträchtigen. Weber Post: Our server has successfully migrated to its final destination, the new RNA World laboratory (details will follow). On 25th of March, presumably between 3-4 pm local time (GMT+1), a general power failure will be artificially caused in order to check whether all priority electrical systems will successfully switch to the emergency power infrastructure. The RNA World server will be inaccessible during this short test period. Unser Server wurde erfolgreich an seinen endgültigen Standort verfrachtet, das neue RNA World Labor (Details folgen). Am 25 März wird voraussichtlich zwischen 15-16 Uhr lokaler Zeit (GMT+1), ein vollständiger Stromausfall simuliert, um zu prüfen, ob alle elektrischen Primärsysteme problemlos durch die Notstromversorgung am Laufen gehalten werden. Der RNA World Server wird in dieser kurzen Zeitspanne vom Netz gehen. Michael.

Weber Post: After long rounds of testing of the VM checkpointing system, today we have finally released a new set of WUs. These complete one of our virus projects and are small to medium in size. Once this work bunch is completed we will move on to an overall update of the science apps which will be followed by a lot of new work. Nach langem Testen des VM-Checkpointingsystems haben wir heute endlich einen neuen Satz an WUs verfügbar gemacht. Diese vervollständigen eines unserer Virenprojekte und umfassen kleine bis mittlere WU-Größen. Sobald dieser Arbeitssatz durchgerechnet ist, möchten wir die Science-Apps aktualisieren und werden danach eine ganze Menge neuer Arbeit haben. Michael.

Weber Post: So far you had to specifically use version 4.2.16 of VirtualBox to ensure proper function of our novel checkpointing approach. Now you may use any of the later versions - the bug is no more relevant for us. Bislang mußtet ihr stets Version 4.2.16 von VirtualBox installieren, damit es zu keinen Problemen mit unserem neuen Checkpointing-Ansatz kam. Ab sofort könnt ihr auch alle neueren Versionen verwenden. Der Fehler ist behoben. Michael.
